Is skylight part of association or unit?

Question:

My roof (which has two skylights) is being completely replaced. The contractor says that the skylights need to be replaced (even though they are not broken). They may be leaking but resealing them should fix that problem instead of replacing them! My association manager says that since they are considered windows I have to pay for them at $250 each. Wonder if other associations consider skylights part of the assciation or unit?
